A property that I immediately noticed while switching the force on and off is that the cantilever beam seems to have some motion damping whereas the linear flexure does not. Is that due to the basic design or did you intentionally add in some damping for the cantilever beam and not for the linear flexure?

A: No, it has to do with scaling 1 inch = 1 Algodoo meter. Algodoo thinks the top plate of the flexure is massive and reacts accordingly. If I wanted a more realistic response, I could set the mass of the top plate equal to the real weight of the top plate in pounds divided by 386 in/s^2, but then you end up with very low density, which Algodoo doesn't handle well.
